The museum's core collection was donated in 1842 by Giuseppe Sigismondo Ala Ponzone, a retired entomologist and collector who assembled his art collections between 1877 and 1888. The museum has been housed in Palazzo Affaitati since 1928. The original bequest was supplemented by works from suppressed ecclesiastical institutions, a common pattern in 19th-century Italian museum formation. The pinacoteca's most celebrated works are Caravaggio's Saint Francis in Meditation and Giuseppe Arcimboldo's The Gardener (L'Ortolano). The museum also preserves the Armadio del Platina, a sacristy cabinet originally from Cremona Cathedral, measuring 2.66 by 7.74 metres. This Renaissance intarsia cabinet was executed in 1477-1480 by Giovanni Maria da Piadena, called il Platina, and underwent restoration in 2007. Another significant holding is a collection of 29 late Gothic painted wood ceiling panels from the Casa Meli, attributed to the workshop of Bonifacio Bembo and restored in 2002. Ceiling panels from the Casa Aratori in Caravaggio have been on deposit at the museum since 2005. The musical instrument collection, known as Le Stanze per la musica, comprises over sixty plucked string instruments, including guitars, lutes, and mandolins, based on the historic collection of Carlo Alberto Carutti. The violins formerly in the collections have been transferred to a dedicated museum.

The museum occupies Palazzo Affaitati, a 16th-century palace in the historic centre of Cremona. The building's period architecture provides a setting appropriate to the collections it houses.
