The institution first opened in 1963 as the Wakayama Prefectural Museum of Art, situated within the grounds of Wakayama Castle. In 1970, it was transformed into a modern art museum and relocated to the first floor of the Wakayama Prefectural Cultural Hall. The museum entered its current phase in July 1994, when it reopened in a new building adjacent to the Wakayama Prefectural Museum, returning it to a site near the castle. Throughout these transitions, the museum steadily expanded its holdings and refined its collecting focus, notably initiating a concentration on modern and contemporary print graphics around 1980 and launching the Kansai Artists Series in 1983 to acquire works by postwar avant-garde artists in the Kansai region. Since 1989, the museum has also actively acquired works by contemporary Japanese and foreign artists.

The museum's collection encompasses Japanese painting, western art, sculpture, and woodblock prints dating from the Meiji period to the present. A major strength of the institution is its modern and contemporary print graphics, which is considered among the finest in Japan. The foreign print graphics collection includes works by Pablo Picasso and Odilon Redon. The museum also prioritizes artists from Wakayama Prefecture, who have significantly shaped the history of modern Japanese art, such as Kawaguchi Kigai and Nonagase Banka, alongside local figures like Hamaguchi Yozo, Tanaka Kyokichi, and Onchi Koshiro. Additionally, through its Kansai Artists Series, the museum holds works by postwar avant-garde groups active in the region, including the Soudosha (1948, ceramics), the Pan Real Art Association (1948, Japanese painting), the Demokrato Artists Association (1951, painting and printmaking), and the Gutai Art Association (1954, painting and installation art).

From its original nucleus of 83 objects, the collection has expanded to approximately 13,000 works as of 2020. Notable painters represented in the holdings include Saeki Yuzo, Suda Kunitaro, and Teiji Takai. The contemporary and international segments of the collection feature paintings by Mark Rothko and Frank Stella, as well as sculptures by George Segal. The print collection is highlighted by works from Pablo Picasso and Odilon Redon, reinforcing the museum's specialized focus on graphic arts.

The current museum building is situated in the Fukiage district of Wakayama, on a slight elevation in close proximity to Wakayama Castle. Designed by architect Kisho Kurokawa, the structure was constructed between 1990 and 1994. The architecture abstracts the overlapping eaves of traditional Japanese roofs to express a symbiosis of tradition and modernity. The site incorporates traditional visual and structural elements, including stone staircases, garden lanterns, murmuring streams, and a Noh stage, integrating the building with its historic surroundings. The complex received the Award for Excellent Public Architecture in 1998.
